Some weird choices here, but they really made me think about life:
Star trek, the Motion Picture - a brilliant reflexion about the human condition and what makes us human.
Fallen Angels (Hong Kong, by Wong Kar-wai) - It's highly stylistic, but truly reflects the urban isolation present in today's cities.
Mephisto (german movie) - reflexion on the corrupting nature of power
Conan the Barbarian (1982) - it sounds silly, but i find in it profound philosophical undertones
Leaving Las Vegas - i think this one speaks for itself
There are probably more, but none comes to mind.

Before Sunset makes me want to cry, it's so beautiful. I didn't want the movie to end, but before I fell in love with that movie, I think Tornatore's Malena really touched me.

Blood Diamond.
Scene near the ending where Djimon Hounsou looks at the diamond necklace and realizes what a petty thing his countrymen are getting killed over. The music was absolutely heart rending. It actually made me cry.
